According to the United States Census Bureau, the city has a total area of 0.6 square miles (1.4 km²), all of it land. U.S. Route 31W runs through the middle of the city. Bonnieville is accessible from Exit 71 on Interstate 65. Part of the original main line of the historic Louisville and Nashville Railroad now CSX run through the city. A stream known as Bacon Creek bisects the city.
